The club has clinched the prestigious Liga MX title a remarkable seven times, with championships coming in 1948, 1949, 1952, 1956, 1992, Apertura 2013, and Clausura 2014. Notably, in 1949, they became the first team to achieve the "Campeonísimo" distinction by winning the league and the Copa México in the same year. Their pursuit of excellence faced challenges, including a notable runner-up finish in the CONCACAF Champions' Cup in 1993, where they were defeated by Costa Rica’s Deportivo Saprissa.

In the years following their relegation from the top division in 2002, León worked diligently to reclaim their status. After a decade of ups and downs, they finally achieved promotion back to the top flight after a decisive 6-2 victory over Correcaminos UAT in the Clausura 2012 tournament. The club's resurgence was solidified when they captured the Apertura 2013 title, defeating América 5-1, followed by a second consecutive championship in the Clausura 2014, edging out Pachuca 4-3 to become "bicampeones".
