Werner has commenced his career with 1.SV Gera and left it in 1998 to join FC Carl Zeiss Jena. He had joined Carl Zeiss Jena’s youth team and continued with the same till 2004. In 2004 he was promoted to the senior squad of the club and has made 90 appearances while scoring 12 goals. In 2008 Werner got transferred to the FC Augsburg where he has been able to score 12 goals in 90 appearances till date.
