He again won the MLS Championship the following year and earned his first MLS Best XI. In 2001, Agoos transferred to the San Jose Earthquakes, where he won the MLS Championship for the fourth time, earned a place in the MLS Best XI, and was named the MLS Defender of the Year.

The American footballer was traded in 2004 to the MetroStars. Before he retired in December 8, 2005, Agoos was named as one of the MLS All-Time Best XI, recognition of the league’s top eleven players of all time on its 10th anniversary.
