Pablo Sebastian Alvarez developed at the youth academy of first Argentinos Juniors and then Boca Juniors and made his first team debut for the Argentinean powerhouse Boca in 2003. He played for them until 2005, featuring in 19 league matches. He won the Copa Sudamericana with Boca in 2004.
Pablo Sebastian Alvarez moved to Estudiantes in 2005 and played for them until 2007, scoring two goals in 59 league matches. He won the Apertura 2006 with Estudiantes.
